I believe that the underlying pins for these two Arduino pin numbers may not be 5V tolerant.
Whereas most of the pins are marked with having IO Structure as FT_??? which I believe FT (Page 107) says 5v tolerant.
For example D3: is PB0. which on the Datasheet P114 shows the IO Structure as TT_ha which I believe TT says is 3.6v tolerant.
Ditto for D44 (JMISC pin 20) PA3 which shows TT_hav
